I thought Disney made it clear that they were ignoring generally all canon that was not in movies or tv shows, right? Would be odd if they start picking and choosing pieces to add in from the books

Yes and no, they acknowledge that the expanded universe exists but they don't call it canon. They have been bringing some of the ideas into canon however such as when they introduced Admiral Thrawn in Star Wars Rebels. I think their main issue was that there was so much material out there that they decided to say that only the stuff done by Lucasfilms was canon. I think as Dave Filoni starts to gain more control over the creative aspects for Disney then more of the EU ideas will be reintroduced as canon. Lucas stated that he liked having all the extra books and stuff explain things outside of the movies and Filoni was his protege.
Personally I think it was a bad move by Disney to originally reject recognizing anything that wasn't done by Lucas but I think they are realising their mistake. Most of the hardcore fan base is familiar with some of the EU storylines and I think now that the Skywalker storyline is completed, Disney will start pulling ideas from the EU instead of trying to build a whole new canon. Storylines like Darth Revan and Darth Bane were well written in the EU so I think Disney would be dumb to try and introduce them into canon but with new stories. But I'm not privy to the internal conversations at Disney so I could be way off.

Would be a good move to bring in some EU storylines with EU authors at least consulting on the story development. I have no idea how they could bring in certain storylines/characters like Mara Jade at this point though unless they started alternate timelines or significantly modified her.

The Emperor surviving at the end of Return of the Jedi is actually a whole storyline in Star Wars Legends. I'm sure Abrams was aware of the existence of this and used the idea of Palpatine having clones of himself as a starting point.
