Is there anything I can do now about its falling over. Is it ok to put stakes in around it or will I be damaging the roots if I do it now.

I had to do some late-season re-staking of my beefsteak tomatoes last year after my trellis completely collapsed in a few areas. I kept the new stakes around 9 inches from the base stem in multiple directions and tied the stems to those . Some roots likely got hit, but the plants still went on for weeks until the weather caught up with them.

You should be fine if you don't stake too close, but I've never grown eggplant so I'm not sure how the roots really are.
