I've wondered this myself. It doesn't annoy me so much, but I'm curious if its out of some benefit to (the cost of running) the site, or if it was programmer's preference.

I agree, I'd like to see comment replies go straight to the full thread, rather than singling out the comment itself. It does tend to make it hard to see if there's anything else you'd like to respond to. I mean, it works, but is problematic.
